Speaking about San Pedro, once you made it to Belize International Airport you have two options of getting to San Pedro Island, you can take a flight on the local airline Tropic Air, or you can go outside the airport and catch a land taxi into Belize City to the water taxi terminal. Water taxi boats to San Pedro leave about every hour.
